What does it mean when you get a letter in the mail by an employer after you applied?

I applied at a job and not even 3 days later, I got a letter saying "we thank you for applying and you have very fine qualifications, but it was a hard decision to make but we regret to inform you that you were unable to get this job" etc

What does this mean that I was picked but someone came along with better qualifications? or just something the company does to be professional about it..?

... I just thought maybe they wouldnt waste theyre time with it and throw the application out instead of writing me letter.

You were not picked because you lacked the qualifications. Yes they found someone already or passed you up. They knew that someone else was better than you. They wrote you a letter out of professionalism.

They picked someone else, face it, get on with it. They don't throw away applications because the law says they have to keep it on file for a year. There are many other places to apply. If you want to make residual income, that is when you do something you make income from it month after month, than a data entry business is the thing. Data collection and entry is a huge business. You can have a home based business and get tax benefits by simply entering 10 license plates a month. It is a great way to earn extra income and only takes a few minutes a month. If you are interested for more info msg. me.

They do this for several reasons. like you said they found someone more qualified, and two. they do it so people who leave applications dont keep calling and calling and asking them about it.. this makes them not call.

First you are correct you didn't get the job as they stated in the letter. Second it appears they are a professional organization that prides themselves in their work and fully follows proper HR structure. Not all companies take the extra time and effort to notify candidates they didn't make it. Since the did send you a letter it appears you may have made it through the initial screening but the someone else had better qualifications. Another reason some companies do this is to make sure to inform you so that you may apply for some future position. I'm sorry you didn't get the job but hope this helps and wish you all the best. Good luck
