You were not picked because you lacked the qualifications. Yes they found someone already or passed you up. They knew that someone else was better than you. They wrote you a letter out of professionalism.

They picked someone else, face it, get on with it. They don't throw away applications because the law says they have to keep it on file for a year. There are many other places to apply. First you are correct you didn't get the job as they stated in the letter. Second it appears they are a professional organization that prides themselves in their work and fully follows proper HR structure. Not all companies take the extra time and effort to notify candidates they didn't make it. Since the did send you a letter it appears you may have made it through the initial screening but the someone else had better qualifications.
